I've found that Kings Inn in Hotel Circle is usually one of the cheapest, has a Waffle Restaurant on the primises, it's clean, and centrally located.

The cheapest in San Diego is the 500 West Hotel at 500 West Broadway in 92101 (downtown). It's in the floors upstairs from the YMCA there. There's also a number of hostels around San Diego. This link lists them all: http://www.hostels.com/san-diego/usa?sou鈥?/a>





Note that there's also a motel listed with the hostels in Old Town, which is about 3 miles north of downtown. It's pretty cheap ($32 a night).
E-Z 8 Motel off the 5 near old town $35-40/night. Premier Inns (off the 8 near hotel circle) $40-50 per night nice beds, pool, free coffee and donuts.
