Try this website.

If they have any information when you try and book, the deals they have will be cheaper than those mainstream websites.

Good Luck!
You will want to look for a Business Hotel (this is type, not name). They are a small (very small by North American Standards) stand alone room. You should get for between 4500-7000yen a night, usually per person, so pays to get 1 room per person. They have TV, toilet, shower. Can be relatively comfortable. i stayed one night at the Asuka in Shinjuku. Quite reasonable and decent location. 5 minute walk from Shinjuku station, which is one of the the main hubs in Tokyo. It was about 5500 a couple of years ago. If you have a Japanese friend, they should be able to find one for you. if you don't get it beforehand, it may be difficult to find one or get a room. They sometimes don't like to rent to foreigners.

Try the Asuka (i don't know if on the web - pronounced ';asska';), or maybe a travel agent, or expedia.com, etc.
you can try out this place called sakura housing. Its a hostel more or less if you're going to stay for a couple of days but u can actually rent a room if you're going to stay for like a week or two

See the page below. Lots of Tokyo hotels in 2 or 3 star range which will give you plenty of budget choices in Tokyo. Just scroll down to the list and sort by star rating.
You should be able to get hotel room for about 6000 yen or so if you look around.
nothing is inexpensive in tokyo - but try to look up ';foreigner houses'; (kinda like youth hostels?). you can rent them by the day, week, or month %26amp; you meet many interesting people from different countries. i don't know if they still have the foreigner's houses but when i lived in tokyo i rented a room by the month (they come shared or private). also, check out the capsule hotels where businessmen stay after they've missed the train due to a hard nite of drinking. they are not co-ed though. bring your winter coat - feb. is cold in tokyo.
